Announcing the 2008 Rice Blast and Fungal Genomics Workshops at the Plant
and Animal Genome Conference

On January 13th, 2008 at 1:15 pm, the 6th Rice Blast Workshop will be held
in San Diego, CA prior to the 2008 Plant and Animal Genome Conference.  This
year will feature an international panel of scientists including Drs. Hei
Leung, Jin-Rong Xu, Yunliang Peng, Ryohei Terauchi, Cari Soderlund, and
Kshirod Jena.  The workshop will be followed by a Rice Blast Business
Meeting open to all interested attendees and a casual dinner at a local

2nd Fungal Genomics Workshop

The 2008 PAG Conference also will offer the 2nd Fungal Genomics Workshop to

A&M University), Brian Haas (Broad Institute), James Hane (Australian Centre

species (Alternaria brassicicola, Colletotrichum gloeosporioides f. sp.
aeschynomene, Glomerella cingulata, Ophiostoma novo-ulmi, Phaeosphaeria
nodorum) as well as additional Leptosphaeria maculans sequences. The
database now contains 68,986 annotated unisequences from 23 species.

I would like to draw your attention on a recently published article that you
might be interested in:

Transcript Profiles of Blumeria graminis Development During Infection Reveal
a Cluster of Genes That Are Potential Virulence Determinants; in MPMI Vol.
18, No. 2, 2005, pp. 125–133.

In addition to the contents of the paper, there is now a full list of gene
expression data available, which can be found at the following COGEME
website: http://cogeme.ex.ac.uk/blumeria/blumeria_microarray.xls.

This list contains transcript profiles for the entire set of Blumeria
graminis f sp. hordei ESTs used on the microarray. The time-points describe
the infection development from ungerminated conidia up to the sporulating
mycelium, and plant epidermis containing the haustoria.

Hi,
     there has been a major update of the COGEME EST database. More Blumeria
graminis unisequences have been added as well as unisequence sets from three
non-pathogens - Aspergillus niger, Emericella (Aspergillus) nidulans and
Neurospora crassa. The database now contains 54083 unisequences from 18
species of fungi and oomycetes.
I have also added new functions that allow the user to retrieve more
information about the raw EST sequences that were clustered to create the
unisequence sets. BLAST algorithms can be used to search sets of raw EST
sequences as well as assembled unisequences. A full list of database

Hi,
    the COGEME EST database has been updated with sequences from Ustilago
maydis, as well as new sequences from Gibberella zeae and Blumeria graminis.
Cryphonectria parasitica annotation has also been updated. All new sequences
added now have their top 20 hits against NCBI nr database recorded (this is
needed for meaningful annotation as the nr database has become swamped with
unannotated genes from genome sequencing projects). The database now
contains 42327 unisequences from 15 species of phytopathogen.

POSTDOCTORAL POSITIONS, California USA:  Functional genomics and
developmental biology of Phytophthora infestans

Postdoctoral positions are available to study the molecular genetics
of Phytophthora infestans, an oomycete fungus that causes the late
blight diseases of potato and tomato.  P. infestans is one of the
world's most important plant pathogens, with a direct economic impact
exceeding $5 billion per year.

Successful applicants will join projects aimed at characterizing
genes important in sporulation.  Projects will involve using gene
silencing to study gene function; enhancing existing methods and
vectors associated with transformation; and/or studying the
biochemistry and cell biology of spore-relevant genes.  Funding for
these positions is available for up to 3 years, starting after
January 2004.

These positions build upon our existing expertise in transformation,
and our use of genomics resources and microarrays to identify
spore-induced genes.  Over 150 genes showing dramatic changes in
expression during different stages of spore development have been
identified.  These include many interesting candidates including
regulators such as transcription factors, kinases, etc.  Additional

Applicants should have experience in cloning techniques.  Training in
biochemistry or microscopy would be a plus, but is not essential.

Hi,
     the COGEME database now enables the user to search for homologues to
specific Sacharomyces cerevisiae genes amongst the phytopathogen
unisequences(http://cogeme.ex.ac.uk/yeastsearch.html). Enter either the
systematic name (e.g.YPR160W) or standard name (e.g. GPH1) of the gene,
select the EST set you are interested in and the query will return
homologues from the COGEME database. By default the "Top Hit Only" text box
is checked which means that the query will return only those unisequences
whose top hit against the S. cerevisiae genome matches the gene entered.
Unchecking this means that any hits (with an E-value less than 0.00001) will
be returned.

Hi,
     New Magnaporthe grisea sequences have been added to the COGEME database.
The database now contains 8,821 M. grisea unisequences assembled from 31,543
ESTs and 28,634 unisequences in total. The transcript profile for M. grisea
has been updated to include a new library. Transcript profiles are now
available for 958 unigenes from M. grisea across eight libraries. Hits
against NCBI nr database and annotation has been updated for Blumeria
graminis and Mycosphaerella graminicola unisequences.

Hi,
     after many requests, I have added a facility for downloading entire
unisequence datasets for each organism so that people can run their own
local BLAST searchs. This is available at
http://cogeme.ex.ac.uk/sequence.html. This page also allows you to retrieve
information about an individual unisequence. This will be useful for people
wanting more info about the hits that come up in their own local BLAST
searches.
As well as that I have reassembled the B. fuckeliana and F. sporotrichioides
ESTs to produce an improved set of unisequences. F. sporotrichioides
unisequences now have a link to dbEST entries. Unfortunately this means that
the unisequence names have changed for those two organisms.

     the COGEME database now contains analysis of the abundance of EST
transcripts representing 690 different unigenes of Magnaporthe grisea across
seven different cDNA libraries.
Pairwise comparison of different cDNA libraries to show genes that have
significantly different levels of expression between the two libraries can
be accessed at:
http://cogeme.ex.ac.uk/transcript.html

Transcript profiles for individual genes can be accessed via the output of
the pairwise comparison or from individual information pages for
unisequences.
Information on how the data was generated can be accessed at:
http://cogeme.ex.ac.uk/transcriptinfo.html

A window should open up with the whole set of sequences in.
